My computer is a mess, I have several TNSNAMES.ORA, SQLNET.ORA , How can I know the sql*plus or TOAAD program use which of them? Any way to know that ?
Does OEM use TNSNAMES.ORA as well ??

If you have several files, just look at them all and decide which of them is the MOST accurate and delete the remainder.
OR, you can combine the BEST of each and delete after that. It is not important WHICH tnsnames is being used, but it IS important that it have the correct connection parameters. So, just look at the files and compare them to the others and then clean them up. No biggie.
also, Toad will use whatever tsnnames file you have in there. It won't matter if you change/update/edit one of the files as long as the connect string remain the same.
OEM uses tnsnames as well.

and after I removed the bad ones and keep only one TNSNAMES.ORA should it be in a specific directory or is only should ne in the PATH variable ?
Set the TNS_ADMIN environment variable to point to the directory with
"good" Sql*Net/Net8 configuration files, then all programs will use them.

Well it should remain in the Net80 directory.
NT is something like:
D:\orant\NET80
Unix is something like:
/u01/app/oracle/product/8.0.6/network/admin
is that what you were looking for?
